I save my figures as Pdfs from R, and then you can just open them up in illustrator.
The first thing I do is select the whole figure - Object - Clipping mask - release. This means that you can now select and change every part of the figure independently.
Always make the text and numbers bigger and make sure they are aligned nicely. You can just delete them and make new ones if needed. You can always change the font too, just check which fonts the journal you are thinking about submitting to accepts.
If you are dealing with a scatterplot, then make the dots and error bars bigger. One option is to use the magic wand tool. If you click on one dot, then hopefully it will select all of them. But beware of this when you have multiple plots on the same page. Once you have all of the dots selected, you can enlarge them all by the same amount and keep them in the exact same spot by using Object - Transform - Transform each.
If you end up with lines sticking out the edge of your figure then you can get rid of them using the scissor tool (an option in the eraser menu).
